.htaccess required every directory on Godaddy aliased domain

Has anyone noticed that Godaddy requires you to have a non empty .htaccess in the destination directory for rewriteRule to work? Its not clear to me what if anything this file would be required to do. It only applies to domain names that have been alised. The primary domain does not seem to require it. Is there any trick I can use to get around this? Thanks.
